To me, the problem is a race condition between when messages are
downloaded and indexes are created.  I started using IMAP recently, so
it may mask the race condition (I don't know for sure, just a hunch).

Sometime ago, I uploaded a workaround patch in the gnome report that
greatly helps the situation.  I have Dapper users that no longer see the
issue (or at least, *very* seldom).  I will try to get this patch into a
personal package archive or possibly -proposed.  If it can get more
widespread use and shown to help and not hurt people, perhaps it can get
included in Ubuntu until the proper upstream fix is made.
