I've been seeing this problem with Alt+Tab and Shift+Alt+Tab for the last 2-3 weeks of the Gutsy development cycle but only just bothered to research it. The gconf apps/metacity/global_keybindings/switch_windows* edits fixed it, although compiz is running by default.
