albert, the new prerm script in version 6 calls the old /etc/init.d/vboxdrv script. Have you commented out the "killall" there (as you've stated above)? However, in new vboxdrv init script, the "stop" action is actually empty, so you may fix it by editing your existing init script (but overwrite it during the upgrade).
