I've got the same problem with Ubuntu 16.04.2 LTS on ThinkPad x260 (default installation with Unity and Lightdm)
Had to switch to an alternative implementation "fingerprint-gui" from https://launchpad.net/~fingerprint/+archive/ubuntu/fingerprint-gui The experience is much better.
