So it seems that the shortcut keys are saved based on the position of
the key instead of the actual character and the position is picked from
the layout you logged in with. For example, log in with Qwerty then
switch to Dvorak, the terminal shortcut (normally ctrl+alt+t), becomes
ctrl+alt+y since Dvorak's 'y' is the same physical position as Qwerty
't'.

As a temporary workaround this bug, you can log out, pick the layout
that you want your shortcuts to correspond to in the log in screen, then
log in and the shortcuts should be in the correct position for that
layout.
