Public bug reported: This problem started after Nautilus was integrated with launcher.

Also you can't Alt+Tab to them or switch between windows with Alt+`. There are two situations here. First only one window of Nautilus opened as root. In this case the window will be invisible until the user opens a regular Nautilus window. Second case there is a regular Nautilus window and then user opens a Nautilus root window.
