This problem started after Nautilus was integrated with launcher.

Nautilus windows opened as root aren't visible to the launcher and
Alt+Tab switcher. Also you can't Alt+Tab to them or switch between
windows with Alt+`.

There are two situations here. First only one window of Nautilus opened
as root. In this case the window will be invisible until the user opens
a regular Nautilus window.

Second case there is a regular Nautilus window and then user opens a
Nautilus root window. The window will be invisible until user opens a
second regular Nautilus or until user switches directories in the window
of regular Nautilus.
