So, at some point I updated the system, and this behaviour stopped happening; tried a lot to reproduce it, and all that I got is the normal slowdown when you use disk a lot and try to use an app that suddenly needs to access disks.
Joseph, Chad, sorry I can not throw more light here, :( Daniel, it surely was happening with ext3 (I have a big disk through usb in ext3, where I also saw the behaviour reported here originally). So, unless you want to continue searching for something around here (glad to help if I can!), you can close this issue.
