So, more evidence: If I get the latest daily, AHCI works again. This happened to me yesterday as well. If I get the latest daily, the disk detection seems to work for that day, but fails after the next daily is released.
Is the installer downloading something specific that doesn't play nice with the older installer? I have found that I can't seem to make 16.04 use an NFS mount to download packages, it always goes to the internet.
