I think that fontconfig .conf files are effective whether the fonts were installed via .deb packages or in some other way, as long as the font files are placed in a directory which fontconfig looks at. With that said, if it's possible to make fontconfig pick the most sensible default font weight without extra configuration, it's indeed a better way.
