There is one more piece to this puzzle I know I need to fill in, namely that partman-auto no longer needs to force the root partition to be bootable as the bootloader installers will now simply ensure that there is a bootable partition which is good enough. However, I don't think this should affect you. I didn't do this precisely the same way as you suggested, since I don't think it matters that the bootable flag be set on the extended partition.
