I'm having this problem too. It occurred in feisty and is still present on a clean and updated install of gutsy tribe 5. It seems to only apply to videos using the H.264 codec, and I've seen the green area artefacts in both mp4 and mkv files that used this codec. The same videos display correctly in mplayer and VLC player.
The green areas almost always start at the left side of the screen, and usually just affect one small square.
