I managed to get rid of the password prompt by adding the password in
the [802-1x] section of the connection file:

in the /etc/NetworkManager/system-connections/YOURSSID

Edit the section:
[802-1x]
eap=peap;
identity=YOURUSERNAME
phase2-auth=mschapv2
password=YOURPASSWORDUNENCRYPTED

and it worked for me. No more accept certificate or password prompty
dialog.
