Well, you should tell us your sources then, otherwise we wouldn't know how to reproduce. Also, the output of "ls -l /var/lib/apt/lists" to see the timestamps might be helpful.
Note that apt isn't setting the timestamp to your last execution of apt, but to the last modification time the server reported.
