I have tried to reproduce this using the steps given and file-roller version 2.19.90-0ubuntu1 and was unsuccessful. The steps I took were:
1) Open xpi file with file-roller 2) Delete a file 3) Add a file 4) Go to Archive -> Close or clicking the X to close the application shirish - Is this still reproducable for you?
