For me the subdirectory is called Music", which is also what appears in the Library field in Preferences (looks like the app is internally working with a string of the form "$HOME/Music"). Selecting the correct folder in the Library field in Preferences fixes what appears in this field, but doesn't fix the reported problem: if deleted, the "$HOME directory and its subdirectory is recreated (at least) at each startup of the application.
