I'm sorry for not reporting back, but in an e-mail thread with the
Kernel team we found that the problem was the wake on USB feature in my
BIOS, designed to allow the computer to wake up on keyboard input.
Somehow the iPod would send the same signal when the computer went into
standby, immediately waking it up again.

Unfortunately, at the moment, I'm not longer using Ubuntu. So it's not
possible for me to test this.
