I assume you have tried to trick the system and used setxkbmap or something 
similar to activate Alt+Shift. Right?
Indicator relies on different switching mechanism and is not compatible with 
setxkbmap as I understand. Actually you can try to use Sup+Space or 
Sup+Shift+Space and indicator will 'switch' languages but actually language 
will not be switched. Is it like this on your system?
