The addon, "Unity Desktop Integration", is still present in Ubuntu 13.04, and probably will continue to be in some form for the foreseeable future. Without a Firefox addon Unity has no means of using a simple API to access the bookmarks, so it is highly unlikely the addon will be replaced with some non-addon based interface.
