This is a DKMS problem. It was compiling using the current running kernel, i.e. the old one, rather than using the new kernel. I removed all headers except for latest kernel and it still compiled against old kernel. Eventually had to blacklist module for telephony card so I could boot into new kernel without it hanging. Then did dpkg-reconfigure dahdi-dkms which then compiled against current running kernel, the correct one now. Then unblacklisted module and rebooted, all worked OK. Not sure if this is a general DKMS problem or just the dahdi package. Not sure how to categorise this bug now but I am working again now.
