When I add annotations to a PDF in evince and save a copy of this PDF (with annotations), I can no longer open the saved PDF in acroread (gives an error message "root object invalid or not found"). As far as I can tell, this only happens if the XREF table in the PDF is a compressed stream - a workaround is to run pdftk in.pdf output out.pdf uncompress before annotating output.pdf in evince.
