The problem exists in the 12.04 LTS too.

The icon IS visible - it's just 1 pixel width in size so is as good as
impossible to use.

As a temporary workaround:

 1) Load Gnote from your applications menu (this loads Gnote with the 1
pixel wide tray icon)

 2) Load Gnote again from your applications menu (this will bring up
Gnote application window itself this time)

 3) Go to Edit -> Preferences and un-check Use Status Icon

 4) Re-check Use Status Icon (this makes the tray icon become full
width)

If you reboot your computer a lot it's a pain to do but I'm on a laptop
so I suspend so this only becomes an issue once every few months.
