I see the same exact behavior as timothee. If I unminimize the window before clicking a link in another app, no problems. It's the 'unminimize as a result of being called up by another app' behavior that triggers the bug.
I also see this with thunderbird if it is minimized and I click a "mailto" link on a web page. I do not see it with any other apps, so the behavior seems to be peculiar to mozilla-based stuff. I just upgraded to xubuntu 13.04, installed compiz, same problem. Also, the problem persists if using gtk-window-decorator, or emerald (compiled from source).
