I have had this problem for a long while both on Ubuntu 12.04 LTS and Ubuntu 11.04. Notebook fans would occasionally stop working despite high workload and only continue working after the CPU heated up to >95°C. No issues of that nature under Windows.
I recently installed the latest kernel (3.8.2-030802-generic) on my system and haven't had any instances of the fans stopping since. However, as I've only been running this kernel for two weeks I cannot provide any conclusive evidence as to whether the bug is gone or not.
