I've had the exact same problem since I upgraded from 12.04 to 12.10! I've never had it before and I've been using Ubuntu since v4 with heavy usage of gedit!!!...I can confirm all of this:
gedit 3.6.1 -open just fine when launched from Unity or the terminal -opens the second time when double-clicking or hitting enter while having selected the file (process appears on system monitor the first time I double-click though!)
