Definitely not *just* a compiz thing, as it also happens with metacity (for me, every time). A little more investigation shows that it only happens if the raise_on_click gconf key is not set. Perhaps compiz defaults to not raise-on-click in sloppy focus mode? In any case, seems to have to do with some sort of click passing through in the way nspluginwrapper interacts with the window manager? setting nspluginwrapper bug back to New.
