Confirmed: Messagebox appears on every desktop, even though in Kopete configuration (Behaviour->Events) the option "Exclude messages in chats on current desktop" is checked. (I'm not sure whether this option even should apply to the messagebox.) The bubble respects this setting, though. The problem is, some people don't like the bubble, and it would be nice if the messagebox behaved accordingly, too. (Feature request?)
