I can confirm this bug. On my desktop I have skype (4.0.0.8-1), davmail (3.9.6-1843-1) and empathy (3.4.2.3-0ubuntu1) get started automatically after login. All three has a notification icon on the top panel, they are responding correctly to righ/left click and mouseover events. They are visible if I switch between virtual desktops...all looks fine.
When the problem occors all three icons disappear (keyboard indicator, battery, mail... remains there just fine). Nothing happens if I click there 'place' and they only show up for a second when I switch between virtual desktops. There might be multiple ways to trigger the problem, but what seems to work all the time is to: - start a gnome terminal - make it fullscreen with F11 - press Alt+tab to switch to another application What solves the problem until the next Alt+tab: unity --replace.
