This happens to me, too. I've seen it on a variety of machines with several different kinds of nvidia and intel graphics cards, and if I recall correctly, it's been happening since at least Edgy. I used to blame it on nvidia's proprietary drivers, but I now know that they aren't the culprit. I don't think I've ever had it happen with plain Ubuntu, but it does happen if I install the Ubuntu usplash theme in Kubuntu. I'll try the packages linked in the above discussion, as well as seeing if there is a difference between shutting down from KDM and shutting down from KDE.
