I have a similar problem, where the bookmarks are sorted in reverse 
alphabetical order in the Bookmarks menu, but are OK (i.e. alphabetically 
sorted) in the left pane (F9). I've noticed that midori adds an unicode 
character (202a IIRC) before the title, so imported bookmarks that lack this 
character may destroy the alphabetical ordering (straight or reverse).
There is a workaround for this problem, i.e. change "title DESC" into "title 
ASC" in midori/midori-array.c. With this the bookmarks are sorted in straight 
alphabetical order in the Bookmarks menu, but are in reverse order in the left 
pane.
This problem is still present in midori 0.4.7.
