Does the standalone dnsmasq behave the same way? To find out, disable nm-dnsmasq by commenting out the line "dns=dnsmasq" in /etc/NetworkManager/NetworkManager.com. Restart network-manager. Then install the dnsmasq package.
If standalone dnsmasq also misbehaves then turn on log-queries mode: add the line DNSMASQ_OPTS="--log-queries" to /etc/default/dnsmasq and restart dnsmasq with "sudo /etc/init.d/dnsmasq restart". When you look up names dnsmasq will now log its actions in /var/log/syslog.
