In unity after unchecking "show tray icon" just not show icon in tray but in background amarok would be still working like minimised to tray and to restore amarok window just select amarok from sound indicator. Maby it's stupid what I'm writing :) I'm not a linux programmer so I don't know if it is possible to run amarok in background without tray icon.
