I find this irritating as well. All accounts have a log in procedure. It is only IRC that has a chat window opened, but it is a clearly defined procedure where Empathy gives a password in response to a chat message. Empathy is already doing something special with these messages from NickServ, so I don't see why it shouldn't close the chat window after the 'You are now identified for <username>' message.
