This is fixed in 12.04 beta, but I could reproduce this on my wife's
computer (11.10), so I will now change the status of this bug back to
"new".

  Every time I want to look at the properties of a file that is on my desktop 
(all windows hidden after summoning the desktop), all the windows that weren't 
manually minimized appear behind the properties windows.
  This is a problem as one can not work properly on the desktop and has to 
summon the desktop by alt+tab, super+d or minimizing all windows everytime a 
file's properties are opened.
