Hi Richard, Sorry it's been so long since I replied, I'm not certain what could cause this. Yes, safe graphics mode should not permanently modify xorg.conf, and it's a little perplexing that it would do this during a crash.
To my (limited) knowledge, currently the only thing that can cause an automatic change to the xorg.conf is a dpkg configure event, such as when doing a system upgrade. I could imagine maybe there was an update, then after a while the system crashed and the new changes took effect, so the crash wouldn't cause the changed config, but would bring the changes to light. Do you think it is possible this is what happened? (Broken automatic configuration is a fairly common issue we face). If not, then to further troubleshoot this bug we need a way to reproduce the error. Have you experienced this same problem more than the one time you described?
