I too updated from 11.10 and i started to get the boxes right after
that.. and given the fact that you are the second person which seem to
have gotten rid of the white boxes by disabling and then reenabling the
windows animation plugin and presumably in doing so clearing some cache-
setting..well, this may be a pattern, and hopefully new final-12.04
users wont face the same problem when they`ll upgrade from 11.10..

i can definitely say that in my case chrome has been up and running for
more than 24 hours with constant notifications and no white boxes, so in
my case this bug is clearly solved.
