I'm using the current Ubuntu version, 0.16.1.

I've refined the nature of the problem:

1) It only happens when you are working on a "site" (in the program's 
terminology), not with individual random files.
2) It only happens on the second save of the session onwards.

So, create a site and make a file, say index.html, as part of it. Now
type some text and save the file. Repeat. This should produce the
message in my original bug, above.
