Unfortunately lircrc files are stored in a user's home directory. To at least cover a majority of the people who would hit this problem, it would be best to just re-run mythbuntu-lirc-generator as the user initiating the upgrade if that user has a .lirc directory (generated by mythbuntu-lirc-generator).
