Hi kermit, I have the same versions of gnome-btdownload and bittorrent as you (on dapper) and also have a 256k upload speed.
It tried to reproduce the problem you described with a smaller file -- 130MB -- (don't have a 3GB completed torrent here ATM), but did not see it.
