I have the same problem in the top panel, but using the buttons on it doesn't affect at all. I have MyUnity and CompizConfig installed, and sometimes adjusting again the opacity on the top panel works. And when I put the transparency in 100% the top panel updates okay.
The bug on my case only appears if the transparency is not 100% or 0%.
