Public bug reported:

1. Create a custom launcher (.desktop file) on your desktop (for example). 
Apparently there is no way to do this except with a text editor (worthy of a 
separate bug!).
2. Launch the program. It shows up in the dock.
3. Right-click, work around the focus problems (another bug) and select "Keep 
in launcher"
4. Now close the program.
5. Finally delete the .desktop file on the desktop.

The result is that the launcher in the dock is removed too! This is
unexpected behaviour. Windows does not remove your quicklaunch shortcuts
when you remove desktop shortcuts. Neither does the mac.

Suggested fix:

I suppose this was done so that when system apps are removed, the
launcher icon is also removed. That is fine, but a much better method
would be to make all the "pinned" launchers *copies* and only remove
them when the executable they point to is deleted.

Alternatively add a proper way to create launchers that only exist in
the dock. Eg have a special directory for pinned custom launcher
.desktop files and a proper GUI tool to create them.
