This was fixed in Epiphany 3.2. Epiphany 3.4 will not allow customizing the toolbars, but there is a dconf/gsettings org.gnome.Epiphany.lockdown disable-arbitrary-url which might do what you need. That setting allows browsing bookmarks and any links on those bookmarked pages.
