Public bug reported:

This is a bug about unity (the 3D version). Unfortunately the package
search thing doesn't work at all, so I may have put the wrong package
there.

Anyway, basically sometimes when you right-click on an application in
the dock to get the context menu (Keep in Launcher, Quit, etc) that menu
appears and is drawn on top of other windows, but mouse events still go
*through* it to the window beneath, so you can't click or hover on any
of the items.

This is a clean Ubuntu 11.10 install.
