There isn't anything that needs to be done to audio files when switching. The files will play on either platform given that the proper codex is available. There could be other reasons to convert audio formats but it seems impractical to do this before switching rather than after when there are some great FOSS tools for converting. It would be better to suggest making the switch and then adding the appropriate codex and converting if necessary. Installing codex in Ubuntu is already covered in musicvideophotos.xml.
