Found out another thing after testing today: after resizing a window over a certain extent, behaviour of focus become normal again ! And usually, it does so for the entire group of programs that are opened (for instance, I was trying with lot of Skype chats opened, all messed up on focus, just resizing one window will fix the focus of the entire group).
