I second #64. I tried searching hours and hours for a way to blacklist a particular application. But all in vain. Couldn't even find the syntax to be used for making an exception for a particular application. Even tried hit and trial. Something like:
gsettings set com.canonical.Unity.Panel systray-whitelist "['all', !'skype']" or ~'skype'.
