I made a fresh install of 11.10 since I had all kinds of problems since the upgrade. But the fan issue still existed, I tried the "3.1.0-0301rc9-generic" kernel and the fan runs as normal again. I also found out that it is not sufficient to just reboot from 3.0.0 to 3.1.0 to calm down the fan, a power cycle seems to be needed.
