This bug is back with a vengeance in compiz
1:0.9.6+bzr20110929-0ubuntu5. It is now always happening.

It seems to be related to the size of the non-maximized window: small
windows are restored correctly, but windows near to the size of my
display (1920x1080 on the laptop, 1680x1050 on the external monitor)
become restored either (a) full-screen if they weren't full-screen
before being minimized, or (b) entire-screen (ie they start at (0,0) and
appear behind the unity launcher) if they were full-screen before being
minimized.
