This thread on the forums has a thing or two to say about this problem http://ubuntuforums.org/showthread.php?t=99603 For me just simply installing spamd pretty much did the trick. Or at least Evolution now claims to be "learning junk" when I go and mark messages as junk. I still get the warning about bogofilter on Evolution startup, but it seems to have no effect on anything. And I don't have bogofilter installed by the way.
