I'm closing this bug since this is a GNOME Design decision to make GNOME Fallback (gnome-panel 3) more similar to GNOME Shell. You can still get to your system apps either by opening System Settings (by clicking the far right button in the top bar) or through Applications>Other or similar.
The clock was intentionally moved to the center because that is part of GNOME Shell's design. You're welcome to move it to the right hand side if you prefer.
