I recently encountered this as well. Beryl crashed, causing azureus to close unexpectedly. The solution that worked for me was to switch the default version of Java back to gij-wrapper-4.1, allow azureus to start/close normally, and then switch Java back to j2se.
I noticed j2se crashes before the popup notification (that azureus didn't close right, ironically).
